I'm getting ready to set up a new iBook and would like to transfer my Safari bookmarks, iCal events, and photos that are in iPhoto on my old PowerBook. I would like to avoid transferring the Safari, iCal, and iPhoto applications since they will overwrite the newer versions which come loaded on the new iBook. Any way to accomplish the transfer of the data with out transferring the applications when I use the setup assistant?

Yes. It's one of the standard options in the Setup Assistant/Migration Assistant. Standard applications like Safari will not be copied unless you rename them. You can also choose to only copy your settings and contents of your home directory.
