I am looking for an application which can organize my tons of PDF, chm files. I prefer the iTunes-like interface since it's easy to categorize, sort and search my documents.

I searched on freemacware andd versiontracker but none of them fits my needs.

Any idea?

This is too ambiguous a question to ask, without knowing what you have already tried.

There are a ton of apps in this space these days:
* Yojimbo
* KIT
* DEVONThink Pro
* SOHO Notes
* and Mori, VoodooPad, NoteTaker, and Notational Velocity are more just-text oriented.

Or if you're mainly organizing academic PDFs, consider
* BibDesk
* EndNote
* Sente
* BookEnds

Lastly, if you want to organize files other than PDF & text, I'd strongly consider:
* The Finder. Really, it can work very well if you get all smart-foldery on it.
* Path Finder

ITunes supports PDFs. Try dropping your PDF onto iTunes. Then you can do get info on it and apply tags as you see fit.
