OK just last night i got an app called PoDtune and i was getting some clips off you tube (im addicted to top gear). well after a few clips, i realized i couldnt see any of the you tube vids anymore, the whole box is gone, no flash plugins and no quicktime plugins anymore either.

With some help i got it down to being Saft, with it removed it works, but with it installed it dosent work. ive been using Saft for a while, and never had any issue with it before, i didnt do any upgrades or anything and i was using the same version of saft for about 2 months.

Now out of no where it starts to mess with my plugin? dose anyone have any idea what is going on and what i could do to fix this issue and retain the use of saft?

Saft adds a bajillion features to several parts of Safari. One is blocking plug-ins (in the Safari menu), which has a keyboard shortcut of command-shift-L. It'd be easy to accidentally hit that if you're used to Command-L for highlighting the Address Bar.

Try turning Saft back on and see if the "Safari -> Block Images and Plugins -> Plugins" menu item is checked.
