What would be the best encoder to use? Right now I need to use the MP3 Encoder so it can play on my MP3 player, but I'll eventually get a bigger video iPod, where I assume all encoders will work. I'm looking for the highest quality. Space isn't much of an issue, but if an encoder makes an insanely large file, like WAV for instance, I don't want to use that one.

If you don't know, use the default settings.
When you say the highest quality, that would be a lossless format, but to be honest, you're really unlikely to want this. Switch iTunes to mp3, and then use the defaults.
