I setup a MBP for a colleague, the only thing that reamains odd is he has a lot of mail marked as junk in his inbox, but, there's no "Junk" section.

How can I fix that? Here's a screenshot to illustrate, and thanks in advance.

You have to set Mail from "training" into "automatic" mode in its "Junk" preferences. Once your are confident with the filter's results.

Thanks tetenal... I don't remember ever doing that on my own machine(s), and would never have thought to look in the preferences (as stupid as that sounds even to me)!
