When opening a PDF file in Safari, Adobe does nothing. I get a blank, dark gray page; the same color as if it would have started to load.
Any ideas?

What version of Safari, and what version of Reader?

You can either go into Adobe Reader and disable its plug-in or repair itself. Most likely when you updated to Safari 3, the frameworks that Adobe copies into Safari were removed along with Safari 2. So, the plugin that lives in /Library/Internet Plug-Ins/ is trying to use frameworks that don't exist anymore.
Btw, Safari can read PDFs by itself so it's safe to remove the Adobe plug-in. Also, Adobe Reader 8 has much better plug-in support. It no longer modifies the Safari application.

I'm not sure how to disable the plug-in or repair itself.
Thats probably what happened, because I'm sure I haven't viewed a PDF since Safari 3.
When you say its safe to remove the Adobe plug-in, does that mean the entire application?
And I'd love to use Adobe Reader 8, I was just unaware of its existence. How long has it been out?

Adobe Reader 8 has been out for nearly a year now.
You can remove the plug-in and still have Adobe Reader installed. The settings for the plug-in are within Reader's preferences. The option to do a self-repair is within the Help menu of Reader IIRC. If you update to Reader 8, it will take care of the plug-in when you install it.

Wow, I was sure out of the loop there.

I've never liked Adobe's PDF plugins. I use this one and it's great.
