How do you deal with video for iTunes/AppleTV/iPod/iPhone?

I'm starting to research an optimal solution to storing all of my video/DVD's electronically for easy viewing at home and on my iPhone. I'm seriously considering an AppleTV but am open to other ideas.
It seems one solution for my DVD's is to just copy them directly to disk and play the VIDEO_TS folder (it seems Front Row can do this now but I don't think AppleTV can play them). I could also use Handbrake for DVD's and VisualHub for other video files to convert to mp4. Yesterday I converted a movie (Gone Baby Gone) to mp4 via Handbrake using the AppleTV default settings. It reduced the file by about 50%. It plays fine via Front Row and iTunes but I discovered it won't work on my iPhone (iTunes says "Gone Baby Gone" was not copied to the iPhone because it cannot be played on this iPhone.). I suppose then I have to use the iPhone settings in Handbrake to convert it yet again for use on the iPhone? This seems like a total waste of time. I noticed with VisualHub it has an "All Devices" setting for converting video to mp4 which renders it usable on all Apple devices. But then I imagine the video quality isn't the best.
I realize I'm kinda rambling.... but I guess my question is this. Is there any right answer? It seems that it's a matter of trade offs and compromises. Maybe I should wait another year or two and hope for a more manageable solution?

Rip the VIDEO_TS folder off your DVDs and keep it; disk space is cheap (what, $1.25 to store each disk?).
Use VisualHub or HandBrake or similar to reencode for your device. Today you have an AppleTV and iPhone, so encode with the best settings for each. In the future you may have an ATV2 or iTouch3 or whatever, you can reencode from the original without having to dig out the disks.

I think the best bet will be dumping the video file into iPod-format.

I've got hundreds and hundreds of DVD's... this could take forever. I guess if I start now, I'll be done by 2010.

Which is exactly why you want to rip the 'raw' DVD and never have to rerip again.
