So I had to restore my system from a Time Machine back up after I had to reformat and everything seems to have worked except my applications folder hasn't restored. How do I get it back?

Well I found my Applications, it copied them into a folder. But I don't have my Utilities folder. How can I get them back?

That's weird when I go into TM, I see the application and utilities folder.

I suppose you can try to manually copy the folder from your TM backup, provided its in your TM backup.
look for the backups folder on your external drive that you use for Time Machine and then open up the folder that has your machine name. There you'll see all of your backups, look for the the folder called latest and open that up and then navigate to applications->utilities.

If it isn't there then for some reason TM did not back it up, you can also manually check some of the older backups. Be sure that you don't have your application directory excluded. This is really the only plausible reason why you don't have it in your backup (both applications and everything within the application folder)

I checked my TM back up and the Applications folder is there as are all my Applications but the Utilities are on there.

Basically what is missing is stuff like Terminal, Disk Utility and Activity Monitor. Can I install them without reinstalling Leopard?

Yes, load your install DVD and use Pacifist.
