Can Automator be used to automate a program which runs on a server?

The application is writen in Omnis and runs on a G5 server. The clients can both print and fax documents produced on the server. Pagesender is used for faxing.

We'd like Automator to make it easy to select the fax. After a recent update of the application, the user has to dig into the Omnis program in order to select the fax. Before the update, everything was automatic. We need a work around untill the software house fixes their problem

ALSO,is it possible to write the Automator application so that the script runs without clicking on the RUN button?

Does Omnis work via the command line, or is it GUI only?

I've only seen it work with GUI and I'll find out.
What difference does it make?

If it works over the command line you can skip Automator and work via SSH. This approach would be far simpler and more elegant.
