Migrating from a Tiger-based mini to a Leopard-based iMac

I've just purchased a new 24" iMac to replace my two-year-old Core Solo mini. The mini is running Tiger 10.4.11. The new Imac will obviously be running Leopard. I also have access to a MacBook (my wife's) that is set up identically to my mini but with fewer third-party apps (e.g. w/o Quicken, MS Office and a few others). Firefox is configured identically using Foxmarks to share bookmarks, but Thunderbird is set-up to our individual requirements for an e-mail client. The MacBook is running Leopard 10.5.4. My wife is set as administrator on the MacBook.

The mini is set up with the internal HDD as the apps drive and an external miniStack as my data drive. I know that I can transfer all the folders on the miniStack by using the Firewire 400 connection and just doing a drag and drop. I would like to set-up the new iMac like my mini, since I will be the primary user. What is the most efficient way to make use of Migration Assistant in this scenario? Can MA transfer custom set-ups like icons, etc (these are the same on both the mini and laptop)? Should I use MA with the Macbook and transfer all that's relevant there and then manually do a clean install on the remaining third party apps. TIA.

I should also add that I will be replacing our Netgear wireless router and the miniStack with a Time Capsule for the new iMac.

Are the user accounts on the external drive or the Mac mini's? Either way, you can connect via FireWire and transfer that way manually or using MA. I don't think MA will transfer custom icons, but it'll transfer nearly anything else.

Personally, I like to transfer stuff manually, so I know exactly what was transferred where.
