I'm trying to make a simple Flash slideshow for my website using Keynote. But I've discovered that none of the transitions appear to export. Is there a workaround for this?

No, the only way to keep the transitions intact in a web friendly form is to export as a Quicktime movie.

I would imagine that after converting to Quicktime you could then export to flash (using VisualHub among others) and you'd have your desired flash flash with transitions.
