I would like to transfer some of my ITunes music to a flash USB drive to play in my car. The car recognizes only MP3s, but all of my music is either purchased (iTunes+), or ripped from CDs as AAC.
Do you know of any app that can effectively convert and copy to USB drive, possibly maintaining the album/artist/song structure?
What are my options?

iTunes can convert to mp3.

I am aware of this. But then I need to manually convert all the songs and manually recreate the folder structure on the target disk. I thought there was an application to do it automatically.

I guess the misunderstanding here is what type of file or folder structure you need on the USB drive. Just exporting your music as mp3's should be all you have to do unless you are saying you need a specific file and folder organization. Does your car require something special other than just having mp3's at the top level of the drive?

I have a BMW with iDrive.
Are you suggesting that by dropping mp3s in no particular order will allow the iDrive to identify artist and album from the mp3 tags?

I would suggest that, they're ID3 tagged after all.

You are correct, for some tracks the ID3 tagging works correctly and it's recognized, but doesn't work for all. I guess the ID3 tag is missing or corrupt, as they show under "Various Artists" with just the track name. Is there any way to restore or retrieve the ID3?
