Aperture is storing Projects in the User's Picture Folder instead of the ~/Pictures/Aperture Library.aplibrary.

This is happening one on our Macs and I do not know how to stop this.

Heck I can't even Vault 14,000++ photos and only 150 because of this.

I see the RAW or JPEG masters within individual "Project Name" Folders. Such as I see the following.

~/Pictures/Aperture Library.aplibrary
~/Pictures/Party
~/Pictures/Summer Trip
~/Pictures/Portraits
~/Pictures/Rally Race
~/Pictures/Still Life

I suspect you (accidentally?) ticked the checkbox in the Import dialog that you don't want Aperture to store the files in your Aperture library. Normally, all files should be added to the Aperture library (which is just a big directory).

Are you sure this checkbox is unchecked?
I don't suffer from insanity, I enjoy every minute of it.
