Batch editing gaps out of a video/audio file?

I have a bunch of lectures for a class I'm taking (probably 20 hours or so in total length in 20 files) where the instructor pauses repeatedly for the people that were in the live lecture to write things down. I have little interest in writing things down, and even if I did, I could just pause it when I wanted to. I would guess that the 20 hours would go down to 10 hours if the pauses were taken out. I can strip the audio out of the video easily enough and save it as AAC or MP3. What I'm looking for is a program that could go through those MP3 files and take the empty parts out and save it again as a shorter file. Is there anything that does this? I've found programs that will let you do it manually, but there are 80 pauses in each file and I don't want to do it myself. I've found programs that will auto trim the beginning or the end, but I need to do it in the middle (many times).
