I know this has been asked before, but I couldn't find the thread.
I've always turned off the "Keep iTunes music folder orginised" setting, but when I downloaded iTunes 9 that setting wasn't carried over, and now all my music has been organised into Artist/Album etc. Is there a program to undo this automatically, instead of doing it manually? Or can someone tell my the advantage of keeping my music organised by Artist/Album folders?

It cannot be undone.

The advantage of having the music organized is kind of obvious. What "organization" scheme have you been using before and for what reason? You don't need the Finder to access your music. You can do everything from within iTunes or the iLife media browser views within third party applications.

The answer is two-fold:

1) restore your iTunes folder from your backup.

or

2) it's actually COMPLETELY IRRELEVANT what the folder structure in your iTunes Music folder looks like, as the iTunes interface is FAR better at sorting, grouping, searching, and viewing your music than a catch-all file browser like the Windows Explorer or the Finder could ever be. As TETENAL says, it should hardly ever be necessary to access the folder in the Finder at all.
