trouble with Cyberduck's Synchronize feature

I am too stupid to understand what Cyberduck is doing during as a sync operation to an S3 account.

If I remove an item from the local folder, either nothing happens or it seems to want to start from scratch and transfer everything.

Is there a way for it to sync the changes without having to wait while it re-transfers everything??
