Hands up who files their Quark jobs like this:
Job folder
- Quark file.qxd
- eps folder
- tiff folder
now hands up who can explain why this is a good way to file your jobs ('cos I reckon it sucks)

I'm not too dedicated to keeping my job folders organized, admittedly, but usually I do:
-Job Folder
.qxd
-eps/psd's
-fpo (low res, 'for placement only' scans)
-hi-res (drum scans)
but usually its:
-Job Folder
whole pile of **** mixed together

my approach:
- job folder: .qxd
--- art folder: eps, tif, jpeg, psd
--- pdf folder: pdfs numbered as i go for sharing with clients

My Approach might be a little different being on the printing side:
Job Folder
qxd docs
-Workup files (old files that client didn't like/changed but might use at some point)
-Raw Scans
-Scans (Color Corrected)
-Fonts
-Impo Files
-PDF Proofs
-Client Supplied Files
-Crap (This one is used lots )

you must be the designer that gives me a 12 page 2 color book on your 5.25" floppy drive done in publisher
Actually, my wife is a freelance designer, i'm the prepress tech. we can have some highly tense conversations over dinner about Quark's multi-ink features, or why there should only be one font in this world, courier.

and sometimes even Correspondence

-layered (working) .psd files
-art (both eps, tif, whatever)
-old files (previous job, comps the client didn't like, etc.
