Anyway, there does not appear to be any real reason as to why they do it except that the first documented US college fraternity did it:
The Phi Beta Kappa Society was founded on December 5, 1776 at the College of William and Mary, Williamsburg VA. It is the oldest college fraternity and the first organization to have a Greek letter name.

OTOH, perhaps the English letters representing the Greek ones actually mean something. As far as I know, this isn't the case, but that may be one of the many secrets the fraternities keep
