I opened an .xls for the first time on my new G5 at work and now its going through the 900+ fonts we have and telling me which ones are corrupt... one at a time... with an ok dialogue for each.
This may take an hour.

I set up the newest Office for one of our users here and let in install and update under the admin account, then delivered the computer and had her log in...and had to run the updates again, not to mention, like you said, go through every single font on her computer and then 'optimize' the font menu...wow.

What makes it more enjoyable is that there's a 3 second lag between when you hit ok and the next dialogue, so you can't even machine gun/rapid-fire the return ket to blow through it.

You can turn Off and On individual fonts using that app, even if they are in the main Fonts folder.
As for where I work, we have the following font configurations.
/System/Library/Fonts/ = core OS-required fonts
/Library/Fonts/ = application-required fonts, globally available (for MS Office and Acrobat; They both install their own fonts here)
/Library/Fonts-Font Folio/ = All 2400+ fonts in the Adobe Font Folio-OpenType edition, globally available (managed by Suitcase)
Dakar: This complaint you have about Excel and fonts is NOT a problem with Office and is a problem with whoever setup the Macs and didn't install fonts in a logical and efficient manner.

You're preaching to the choir. I may be the most knowledgeable person in the department about Macs, but it doesn't mean my Boss or IT will listen to me when my suggestion involves time or money.

No other program gives me that dialogue, therefore it is an excel problem. That's not to say he font management here isn't abyssmal, but 2+ years at this job and this is the first time I've had to deal with this (though I can't even to begin to mention how much joy it gives me that my Photoshop font list only goes to the mid-ks).

True. But you can still go in and manually activate or de-activate large numbers of those 900 fonts in Font Book so it doesn't kill your Office apps on startup.

I'm sure I'll use that piece of advice. I suppose its long overdue that I become more than acquainted with FontBook.
The best part is, you should see how many duplicate fonts I have. I started cleaning them out a long time ago, but I ran out of time and will after I found out that one helvetica suitcase contained bold extended and then another had light oblique, but one didn't have both, and I slit my wrists.
Back when I was still on production I spent two weeks after my spring cleaning digging up old duplicate fonts because illustrator files couldn't find them...

Under the Edit menu in Font Book is a command called Resolve Duplicates. Select all your fonts and then choose that command. It will keep track of which ones are duplicates. But your best bet for the long-term is still to manually organize the font folders yourself to remove any duplicates.

Ah, cool. Unfortunately, like you said, I need to resolve it manually. When I did my tidying I created a 'cleaned' folder for all the duplicates, and that was where I ended up digging that two weeks I mentioned.
The biggest problem is a. the sheer size of the project now, and b. these interesting true type font suitcase files that were created long before I arrived which contain 2-5 alphabet characters worth of fonts. Its horrific.
