Some people think that by messing with the permissions of files on disk, they can make the system "simpler" and "more OS9-like". Just as with the popular myth that logging in as root is more OS9-like, this isn't true, and actually tends to damage the system (for example, Classic is often rendered inoperable by this technique).
"Repair Permissions" compares the permissions of the filed on your disk to the permissions of the files in its archives, and changes the permissions of those files to match (it does not touch files which it does not install). This can actually cure a surprising number of system problems.
