Ok, I messed up, I accidently deleted my /Utility folder, so restored from backups. Now when I run Disk Utility to fix permissions, It tells me "Operation not permitted", here is an excerpt:

Boot up from your Jaguar installer CD, and run Repair Permissions from there.
