When I repair permissions, I always get this message:
We are using special permissions for the file or directory ./System/Library/Filesystems/hfs.fs/hfs.util. New permissions are 33261
What does this mean? Does it hurt? Is this normal? What to do with this info?

It means that that file is a special case, it doesn't hurt, it is normal if journalling is turned on, and you don't need to do anything about it.

I didn't know I had journaling on...

Apple says not to be concerned about it here.
