I have an Imac which I have 10.2.4 on. It also came with a folder for OS9 applications/system. I don't use any OS9 applications. Is it ok for me to just go ahead and delete both of those folders?

Yes, you can delete both without worries (I've done it on the 20+ Macs I admin).
