If I was goona make a little server out of, say, a PowerMac 6100... if I was going to run a PPC version of NetBSD, would that be compatible with a G3 upgrade? Or would it only see the 601 and ignore the G3?

6100 is not supported by NetBSD. If you want to run a unix flavor on it check mklinux out.
I would say that those machine which do not have openfirmware would not "see" the G3 upgrade card.
