Proper way to resave an edited Quicktime File?

I am editing (cutting) some parts out of some audio that is in AAC/MP4 format and I am wondering what I do to resave it in Quicktime, selecting save wants to save it as a .mov and wouldn't re-exporting it as mp4 again make it sound worse?

What is the proper way to do this in Quicktime?

in the export to MP4 settings you can choose "passthrough" if all the codecs involved are (recognized as) mp4 compliant
