I have a couple of applications that I would like to keep running 24/7, such as Spa,Sieve and CarraFix but they use up two spaces in my Dock. Is there anyway to keep them running but remove them from the Dock?

Try Dockless (freeware). I think it will do what you want. Just do a search over at VersionTracker.
