Mixed up file associations, pref panes not opening?

Apologies if this has been answered before but I didn't find much of interest in the search.

Basically ever since I installed Panther (Archive & Install), a lot of file associations have been mixed up. RealPlayer files will open in ColorSync, Word files will have random icons assigned to them, etc.

Then I noticed today that if I go to Apple -> Dock -> Dock Preferences, it just opens a Finder window showing the prefPane folder, instead of opening System Prefs and going to the Dock pref pane... it works fine if I actually go into Sys Prefs first and select the Dock prefs.

Any ideas what's going on here? I did a repair permissions and deleted the cache files that someone mentioned in another thread.

I'd really rather not have to go back and format and reinstall clean but, there are some weird little glitches that are annoying right now...
