it happens when I minimize a window, scroll a long list of bookmarks in the bookmarks bar in Safari. Also, the transition when switching system preferences isn't as smooth as it was when I installed (yesterday).

What's going on? has anyone ever seen this? It happened in Jag, but it didn't get this choppy. I was hoping Panther would fix it, but it just made it worse.

I have noticed that some of the animations are not as quick as they were in 10.3 since installing 10.3.1.

On my dual 125 MDD (10.3.1) I too have noticed unexplained slow-downs in UI animations. In particular the dock genie effect became ever so slightly choppy. One work around is to restart the dock (I use TinkerTool). This seems to fix the problem, at least temporarily. I haven't yet worked out what action/process is causing the problem to manifest.

I get that too, you might want to install cocktail, there's a setting for speeding up cocoa windows, such as prefs. panes, and those flying out save boxes, even sped up the Sys.Prefs. transitions, sweet.
