Disk Utility froze 13 times today when i was trying to repair permissions. And it wasnt a normal freeze, where I could force quit it and be fine. It froze everything. Has this happened to anyone else? Any fix? (I'm in 10.3)

It's unique to your set-up and not a "common" problem...

I had a similar situation and repaired it by rebooting into single user mode, (hold down apple and s keys) and running fsck -f. Showed multiple crosslinked files. Did repair, ran fsck -f again, no repairs, rebooted ran Disk Warrior from CD just to make sure. No cross linked files. Rebooted, problem gone.

I just had the problem: Disk Utility froze up during Repair Permissions; had to hold power button on monitor to power down and then again to restart; Mac just sat there with dark screen and I had to hold power button a second time to force a second shutdown and then started normally.

Ran fsck; all okay.
Ran TTP4; all okay.
Drive 10: all okay.
Reinstalled 10.3.4 combo update and later updates.
Deleted caches with Cocktail.
Trashed DiskUtility .plist
Problem persists.

Ideas?

very odd, very bad. try repairing the permissions from the CLI, diskutil something or other (it's in my anacrontab, I don't bother with it anymore).

I'd suggest backing up, and doing what's necessary to fix this (read: reformat if necessary), it's a bad sign.
