For some reason it doesn't start up automatically anymore, and when I do try to start it up the thing doesn't load the control panel for it. What's going on? Help...

Strange... could you give us a little more info (system config, current OS [I'm guessing 10.3.1, but I could be wrong] etc.)
I also am guessing that you have it set up to run every day.
Did you upgrade from Jaguar or clean install... or is it a new system?

you could have a corrupt com.apple.softwareupdate.plist (it is in your home/library/preferences) - try moving it out and seeing if that helps.

Delete that preference file and run permissions repair, should fix it right up.

Yeah... sorry, I'm running 10.3.1 on a G4 733. I installed it new on top of my 9.2.2.
Software update gives me a beep and refuses to put up the CP when I try to run it through the Apple menu. However, it runs fine if I go through the System Preference CP. It is set to run weekly. Also, I tried deleting that preference file, and an "error code -1" occured when attempting to empty the trash. What is Permission Repair as well?... sorry, I'm new to this OS, I had 9.2.2 down cold, this one is taking some time.
Anyone got a clue as to what is going on? O_o

To Repair the Permission's go into your Applications folder and then inside the Utilities folder. In there is an App called "Disk Utility". Open this up, select the drive you want to repair on the left, and then click the button "Repair Disk Permissions."
If your curious about permissions here is a page at Apple with some info. Probably a bit much for a person new to the OS, but thankfully repair permissions usually fixes permissions issues

Cool, thanks for that info... and it did repair stuff (why it got messed up I'm not sure) but unfortunatly Software Update still isn't running from the Apple Menu. Anyone got any other ideas?

Have you moved the System Preferences.app? It needs to be in /Applications/, I believe.
Edit: No, that probably won't do it. Is Software Update.app in /System/Library/CoreServices/ where it belongs?

Yep, it's in that file (not that I know what that file does).... everything is where it should have been. Just the bloody thing give me a nice error beep when ever I try to load it using the Apple menu.

Do you have any 3rd-party hacks installed that might affect it? (I.e., FruitMenu, etc.?)

Not that I know of... the most I have is Safari Enhancer (which doesn't really work the way I wanted it to, but that's another matter). I've d/l'd several other internet browsers (all based on the Mozilla code) to test them and determine which ones I like best, and a text edit program. Other than that I haven't done anything with my OS. The thing just stopped working through the Apple Menu one day.... I have no idea why. O_O
