Crazy problem - like dead pixels but not

OK, there's a group of four pixels (a 2x2 square) that are permanently white.
Whatever I put behind them (eg itunes, various windows, etc) it's still white... EXCEPT the mouse pointer. Then they go black like normal.
Strangely enough, they show up on screenshots. Hence I think they must be some kind of software problem. (Hence being in the MacOS X forum).
Any ideas?

What the nerd community most often fail to realize is that all features aren't equal. A well implemented and well integrated feature in a convenient interface is worth way more than the same feature implemented crappy, or accessed through a annoying interface.

And they survive a restart?
Hmm, weird. Try quitting the Dock and the Finder to see whether it's associated with either app?
Any Haxies installed?

This is one where I'm going to have to ask about Haxies and other third-party software.
Now calm down, Haxie-lovers. I'm fully aware of Unsanity's claims that Haxies cannot mess up your system. I'm not so sure the problem is with the system itself, because of the mouse-pointer issue.
It looks to me as though this 2x2 square is actually a window of some kind, which is programmed to appear above all other windows but not be clickable (this isn't all that hard to do). It cannot appear above the mouse pointer, of course, which would be why the mouse pointer can pass over it.
The question is, what program puts up a window like that? I know that Mozilla, Camino, and Firebird all put up hidden windows, but last I checked they were well offscreen and were not 2x2 anyway.
Do you have Panther installed? If so, does this dot show up as a window (or at least move around) if you use Exposé?

Also, does it appear:
1 Immediately after a restart, during the grey startup screen?
2 During the startup sequence, with the blue background?
(3 During the login window, if you're using one)?
4 After logging in - if so, at what point?
