Every time my daily unix maintenance runs, I get the following warning message:

mail:
postqueue: warning: Mail system is down -- accessing queue directly
Mail queue is empty
I just did a reformat and reinstall of Panther and I haven't been messing around with Postfix or fink or any other UNIX-y stuff, so why am I get this warning? Is it something I should worry about? Can I do something to fix it?

Activity Monitor shows something called "postfix-watch" running as root.

That's not a warning, it's a normal status message. The daily script attempts to show you any reasons for mail delivery failures, if you're not using postfix then obviously your queue is going to be empty. The mail system is down because you're not using it, the queue is empty because you're not using it. Perfectly normal.
