Going to do a complete install of 10.3 - what do I save?

I'm going to be doing a complete install of 10.3, not an arhive and install. What do I need to backup so I don't lose everything and so I can get back into things quickly when it comes back up?

Also, will it ever affect a second hard drive I have inside my G5? Can I just move things like my "Home" folder and "Applications" folder to this second hard drive as a backup?

Yeah Home Folder should be enough unless you want to save precious spaces, you could just take some of the important files in Library to other Hard Drive instead of entire Library folder. Here's what I save from Library folder:

Application Support
Calendars
Fonts
Mail
Preferences
Safari
Screen Savers
Spelling
StickiesDatabase

If you have lot of important datas in app such as Keychains, etc, save those folders as well.

Apple provides instructions here:

I always use the Manual instructions for backup and restore and everything always goes quick, clean and easy.
