I'm running OS 10.3.5 on my Cube. I had heard that you could simply copy the OS 9 System folder off the CD on to your HD. I did that, but now when I try open Classic I receive the following error message:

The system software on the startup disk only functions on the original media, not if copied to another drive.

It also locks up the whole Classic system and I have to use Force Quit to resolve it. On top of that, I cannot throw away the OS 9 System folder I copied to my HD. I keep getting the message:

The operation cannot be completed because item "System Folder" is required by the System.

So. . . . can someone please help me remedy this situation? How can I successfully trash the OS 9 System folder? Once that is done, how can I install OS 9 on my Cube (my son wants to use Apple Works)?

Boot off the OS 9 CD and install OS 9 that way.

Will that install over or mess up the OS X that I already have installed?

No, as long as you dont try to erase the hard drive (its an advanced option - under customize, i think - so it would require you knowingly choosing that option).

Additionally, it may be best if you opt NOT to install the hard disk drivers (I think you have to click the "Options" button at some stage of the install), in case those HD drivers are not OS X compatible.
