I keep getting this message showing up on my console.log.

/Applications/Safari.app/Contents/MacOS/Safari: *** Warning: ATSUSetFontFallbacks has been deprecated. Use ATSUFontFallbacks objects instead. ***

or

/Desktop/Varmintz.app/Contents/Varmintz OSX: *** Warning: ATSUSetFontFallbacks has been deprecated. Use ATSUFontFallbacks objects instead. ***

Seems not to be any one application's problem.

Anybody know what it means, and what to do about it?

It means that ATSUSetFontFallbacks() has been deprecated and ATSUFontFallbacks() should be used instead.

The message is directed at the application developer, not the user. You can not do anything about it and should stop bothering.
