I bit the bullet and just bought a dual G5 to replace my aging dual G4. Before the machine arrived, I did some research on how to install a bigger hard drive. This page says, "Remember that the G5 could only boot from a G5-specific version of Jaguar." I just dragged everything over using FireWire Target Disk mode (and Carbon Copy Cloner for my OS partition) and started up with 10.3.4 that's been running on my previous system for months. It's been running with no problems. Should I be concerned and do an Archive and Install from the G5 CD? (I'll do software update to 10.3.6 after I've cloned the partition to a backup partition so I can regress easily in case 10.3.6 causes problems for me.)

First G5 were shipped with a special version of Jaguar (10.2) because Panther (10.3) was not released yet at that time. Any version of Panther should run on your G5 provided that your G5 was released before this version. Otherwise you may miss some drivers... anyway udpdating to the lastest version will give you all the latest updates and drivers available.
