I have two questions about Command Tab.
First of all, whenever I Command Tab to a hidden application (such as Mail, which is usually hidden), the application is not displayed. This makes sense, but what if I want it displayed? I hate having to mouse over to the dock, to then click the icon...
Secondly, I know that many applications use Command ~ to cycle through windows, but is there any way to switch back and forth between two windows (and only cycle when ~ is continually pressed), as is the case with Command Tab? If not, this should really be implemented in Tiger...

Cmd-~ cycles forward. Cmd-shift-~ cycles backward. Using these keys you can go back and forth between two windows.

As for restoring from minimised, there is no key combination to do it  . In iTunes you can because there is a shortcut for the main window (cmd-1) - and for some applications you might be able to set shortcuts if they run on a main window. I agree it is inefficient but I'm not sure what the best solution for them to implement would be - we'll see what happens I guess.

The application switcher displays hidden apps when selected. I'm not sure what your problem is. Now, it doesn't bring up an app's minimized window but the app's menu is displayed when the app is selected.

This isn't working for you because you aren't hiding your application windows you are closing them. For example if you click the red x to close the window it is no longer there. The application is still running so if you click its dock icon it pops up fairly quick but it has to actually reload the window. Instead use CMD+H to hid your windows so when you CMD+TAB to the application it will reveal its self.
When I first switched to Mac OS X this confused me also.

Yeah...but it's so much more efficient to do it with the same keystroke. I think that there should be a separate Command ~ bezel, but a little smaller, that operates the same way that Command Tab operatures...

Another handy tip for when you command-tab:
Pressing H will hide the app you have selected.
Pressing Q will quit the app you have selected.
This is great cuz you can hide/unhide/quit apps in one keystroke motion, as long as you hold the command key down.
