I've posted this on apple's discussions, but wanted to see if people might also know what is going on:

I've had this problem for a week and not sure what is going on. Wondering if others had similar problems/fixes. Usually I exposé or the dock to bring up my mail window. about 2-3 times per day when i do this my mail window comes up but is "unselected." the reason i know this is because the title bar remains white rather than gray (the color it changes to when selected). i'm unable to get the mouse to work properly. example, i can't pick a message with my mouse or a folder. however, my up and down keys work fine. to work around the problem i usually just use exposé or the dock to select another app and then go back to mail. its getting more annoying each day. the only nonstandard apps i'm using are virtue desktops, and sidetrack. however, i don't see any correlation with these apps and mail. also, mail is the only affected program. any ideas?

I've never had this happen with Mail, but I've had the exact same thing happen with OmniWeb and with Acquisition.

My guess, based on my own usage, is that it has something to do with clicking in drawers. A quick command-tab, command-tab fixes the problem (by switching to another app and then switching back), but I don't know exactly what causes it to happen in the first place and can't offer a permanent fix (though with Tiger around the corner and the demise of Mail's drawer, I expect the problem with disappear for you)
