Start up disk view preferences not sticking

I have the startup disk set to show icons, lined up by name, but after a restart, they will be all over the place again. 2 other HDs are alright. but some sub folders on the problem disk show the same problem. Have tried repairing permissions and running Disk Warrior from another startup disk, no problems shown. Anyone know what to do to solve this, not a major deal but it is irritating, and it showed up after the update to 10.3.8. Any ideas appreciated.
