The system has both installed on a single HD. After I installed OS X it just renamed all the OS9 folders, for example 'Applications(OS9)'. Can I just drag all those folders into the trash? If for some reason I later need to run an older app can I reinstall OS9 or can 10.3.8 run older apps?

Thanks for any help, I'm just learning Mac's so I'm a bit confused.

Yes, you can just throw it away. If in the future you need to run an OS 9 app, you have to have OS 9 installed.
