I have used apples setup assistant to migrate data from an old computer to a new one, will this also work if I clone the old computer to a firewire hard drive? I seem to remember that I had to start the old machine up in external disk mode or something.

Should work fine, since the migration assistant wants you to start the old machine in FW mode anyway.
