If I you have 2 or more afp mounts from the same server but diffent shares on the server OS X Finder decides that it will point both Finder shortcuts to either of the mount points but it won't update the short cut names. If you click on either of the short cuts they point to the same location.

I noticed this while I was working on files on one of the AFP mounts and the application I was using told me it couldn't find the files anymore. So I check the finder and both short cuts point to the same location

Your Mac OS X Server
Afp Mount A =====> Afp Share A
Afp Mount B =====> Afp Share B

Time Passes...

Your Mac OS X Server
Afp Mount A =====> Afp Share B
Afp Mount B =====> Afp Share B

Has anyone else experienced this problem?
