Got another donk, but its got a couple of problems

WHEN 2 DRIVES SEEM TO CONTAIN THE ONE SYSTEM

audio d.
IBM Deskstar 46 gig (7200rpm)
has four Folders entitled' Applications F. Library F. System F. and Uses F. occupoes 2.4 gig .

Macintosh HD
contains 6 locked folders (158Meg)
Cores F. Desktop Folder etc F. Library F.
an alias entitled 'mach' tmp F. and var F.
I am thinking that these files are the actual root directory or belong to it on the other hand they may mean nothing at all to the other drive.

after logging into the mac
Can I do this

erase Audio D. with disk utility
load the os x install cd shut down
open case remove the drives from the case
select the Audio d. adjust the jumper settings to master
replace this drive into the box close cover press start holding down the c key ?

Do I have to use the name Macontosh HD for the primary drive ?
