I put an OS on an external HD, and have booted from it many times. But today it's not showing up in Startup Disk. Any idea? thanks!

I would either try booting to the OS loader (by holding option at startup) and seeing if the volume appears, or I would use the bless command line utility ("man bless" for more information).
