Yes, you should erase the drive with Disk Utility, because that will get rid of all the invisible files, too.
I like SuperDuper and CCC for cloning because they're proven to work. (CCC isn't updated for Tiger yet, but you can run it as root, which you shouldn't do anyway). Retrospect only recently added cloning, and well, you've had so many problems with it thus far...
