These is probably a stupid thought but here goes.

Suppose I had just installed a bunch of legit apps on a new mac and was content that everything was ok (because I've never downloaded any shareware or browsed the web yet). At this point, I decide to back up my library, system library, and user library to a CD.
Later, lets say I download some shareware and get a rootkit from it.
Would it be possible to drag the backed up libraries from the CD and overwrite the existing libraries and in the process, would this erase the rootkit(s)?

Maybe, maybe not. It depends on how the rootkit installed itself. Restoring those directories by dragging them off a CD could introduce new vulnerabilities as well.

Yeah, I thought it was probably a stupid idea but I had to ask.
