Migration Assistant will work with two drives on one Mac also but they both need to have OS X installed. But you have a physical problem of how to connect the new drive. If I understand you correctly, you can use the external drive to pull your data off of the old drive, then deliver that data back to the new drive. Again, as long as OS X is installed on all three. You might be better off with SuperDuper or Carbon Copy to transfer that data to and from the external drive. Either way, it will work.

Just clone the old disk onto the FW HDD and then clone back onto your new internal disk once its installed.

A free and easy tool for cloning is Apple Software Restore which you find in /Applications/Utilities/DiskUtility > Restore

Boot from the install DVD. Select Disk Utility from the menu. Clone back. Done.

You should also be able to clone back from the clone itself, but something about that just doesn't feel right.
