BIG MISTAKE! - Moved around all programfiles and can't get them back and working.

For some reason my flatmate decided to put every single file on my Mac book into a folder on the desktop.
All of the program files are mixed up and I haven't got a clue as to what I should do or where I should put them.
I can't use any of the effects/sounds in iMovie and am having trouble with other programs too.
I also don't have time machine.
Could anyone help?

1.) boot from install DVD
2.) select archive and install (that should preserve your account, files, and settings, but set up a new system)
3.) shoot flatmate
And this time get TM. Now you know why should have had it in the first place.

Wait, did he move the OS files? Or just the user files? Because I would have thought if he tried to move system files like /System/ and /Library/ the OS would have asked for your password. Which he shouldn't have... right?
