I am missing something on my screen under Macintosh HD. Did I screw something up? What normally belongs in the middle of "Application" and "Library"?

I don't know why you think something is missing. That's everything that belongs there unless you have some folder that you like to put at the root of your drive.

Developer could be there. One of the Java updates installs it even if you don't have the developer tools installed.

If you use Time Machine, then just look at your backup whether you had one more folder there (usually yours are all that are there though).

If you don't use Time Machine, start using it.
