I'm having permissions issue with an external HD. But in DU the only HD's that the verify/ repair disk permissions is not grayed out for are Mac HD (one with OS) and it's backup, the externals are all grayed out. is this normal? thanks

Yes, that's normal. All Repair Permissions does is reset the permissions of the files that were installed by the OS to what they came with. If a disk doesn't have OS X installed on it, there's nothing for RP to do.

What issue are you having exactly?
